Hi,
I downloaded Autodock (http://autodock.scripps.edu/downloads/autodock-4-2-x-installation-on-windows/) and Autodock vina (http://vina.scripps.edu/download.html) and installed but they are not working. I want to know that is there any specific computer configuration for these softwares? and please suggest me any other software for docking study, which is good for publication.

You do not need a specific computer configuration. Just install the software packages and set the working directories correctly. Autodock and Autodock Vina will meet your needs.
Pooja Singh AutoDock does not require high configured systems unless the input files are too large. However, some high throughput processes DO require high configuration after all, it depends upon the purpose of the user.

Autodock tools and Autodock Vina doesn't require any specific configuration. It will work on both Windows and Linux based platformes. You can easily install Autodock GUI by just installing MGLTools. Autodock vina package you have to download and install separately. Vina is basically used for virtual Screening of library of compounds. For Virtual screening of thousands of counpaunds you need a good configuration computer because its complex and time consuming task.
