If I understand correctly, your sequencing extends beyond the annotated gene, right? In this case it may reflect existence of an alternative transcript (if it matches to the genomic sequence); if not, this may simply be a PCR contamination. Besides, you may need to check what is the percentage of clones with right end and those with abnormal ends. Do you get any clone with the expected end?
