I don't believe there's a specific nomenclature, but the numbers could point to members of the same family comprising the CAD1 and CAD2.

Well, the last letter usually marks members of the same *pathway* actually. They are often found in bacterial operons and this naming was used long time ago.

Not really, I don't even think there is something like official gene naming reference except of specialized areas like P450s, Bt-toxins, NPPs, but these have their own rules.
From my past experience, investigators usually name their genes prematurely based on where they were discovered or the activity associated with the protein. In the past, members of a field would come together for a nomenclature meeting to resolve several seemingly disparate names for genes. However, now there are organizations that curate names for genes and place them into specific gene families. For example, HUGO of the HGNC (http://www.genenames.org/) handles the official names of newly discovered human genes. They are usually contacted after publication but prefer to have sequence information beforehand if possible.
