Let us say a bacteria has a generation time of 20 minutes. How do we find the different promoters which are active at the 15th minute (for example)?
Have you considered attempting to synchronize your cells? This way you may be able to isolate RNA and measure promoter activity (using quantitative RT-PCR) at a fixed time point relative to division. You may consider looking into research done using Caulobacter crescentus, a well known model organism. Depending on your species, there may be techniques developed to synchronize cells.
[Note that several researchers highly discourage "whole-population" synchronization (using chemicals etc) and propose that the only meaningful results are obtained using a "baby machine" or similar.
