I got a hundred of marine bacteria strains and want to get the microbial extracts from those bacterial cultures to screen some potential compounds with antimicrobial activity. What culture media do you usually use in general? What methods do you use to do the fermentation product extraction?

First of all select the kind of by-products you want to extract and then only you will be able to choose the composition of the fermentation media...e.g I work on the production of biosurfactants and choose the fermentation media accordingly...and then for extraction I usually do solvent extraction....You also have the choice of acid precipitation, dialysis, solvent extraction etc
As you said you have many bacterial cultures so you can check the production of biosurfactants, bio-nanoparticles etc. and these by-products are very efficient in order to check the anti-microbial activity..even from these by-products you can also check anti-inflammatory, anti-cancer, anti-HIV etc... because these compounds are really potent in all these applications.

The most common media to screen for antibacterial activity is Mueller Hinton Agar . Although the kind of media selected for antibacterial activity tests depends on the organisms you are going to test your extracts against them.
When you have a large number of organisms, there are some tests that you can use for primary screening of antibacterial production ability of your strains such as Cross Streak. This test can be rapid and also you do not need to extract fermentation products for every strains you have.
In case of extraction of fermentation products, using solvents like ethyl acetate and after a few hours, evaporation of solvent can be useful.
