Does anyone build large phylogenetic trees with PhyML? I created software to transparently increase the "memory" available to apps in Linux, by allocating memory blocks from disk rather than RAM. I may not use it, anyone interested?
I think I attached a tarball of the source code to my original post. Just in case it wasn't showing up correctly for you, I've e-mailed a copy to your address as well.
For large phylogenies you are better off using either RAxML or FastTree. Both give roughly the same result but RAxML is a bit slower. For tree visualisation and editing use Archeopteryx or MEGA.
Yeah, RAxML is pretty nice; I've used it before in the past a few times. It is very fast and does use much less memory compared to PhyML. The result isn't quite the same...
