For the identification of pathogenic bacteria in environmental samples, we used a kit from Qiagen. However, the kit manual does not contain any information about the primer/probe or the sequence location that is targeted. All standards and positive controls are included and the reactions look sensible. My question is: Can these results be published/accepted by peers?

Id say it would be common enough that products like these have the specific sequences under wraps. The kit should however give details on the sens/spec and the analytical specificity if its a CE or RuO marked kit.
If its a valid kit from a valid group I would accept the results so long as the right controls etc were used as with any PCR.

Yes, as long as you state the exact product, company and product number used. There are times however when the question you are trying to answer requires an exact knowledge of the target sequence but I suspect it doesn't matter in your case for a simple presence/absence determination. As mentioned already, controls always most important.
