I wonder how can we utilise the result from microbiome analysis into functional cluster grouping by ability to produce enzymes, secondary metabolites and etc. For example, soil microbiome analysis of A area show a variety of microorganisms represented as OTU (species and relative abundance %). Each of microbial species are categorized into functional group that contribute to soil fertility e.g. N fixation, cellulose degradation, K solubilization and etc. Is there any tools or database to do that?

It would definitely be interesting to have knowledge of the pathways and involvement of various microbes in them. There are lot of tools to analyze metagenomic data and provide functional information like tax4Fun, Picrust,
CoMet-Universe. There may be more but these come to mind.

Unfortunately, there will never be and should not be the only correct and effective method for the functional analysis of genomic data.

There are some tools to analyze and predict functional genomic data.
We can do picrust in Galaxy http://galaxy.morganlangille.com/
It works for 16s data. But, you have to make sure, the biom file was analyzed from QIIME1. If not, the biom file could not be uploaded in Galaxy.
