I have GC-MS runs from about 500 plant samples. The baselines are often quite high and noisy (possibly due to machine conditions, but also due to the nature of the samples themselves). I am trying to arrange a processing pipeline that will included smoothing, baseline correction, peak detection and alignment. Currently I am working with MZMine 2.14.

I am not sure if it is better to smooth the TICs first prior to correcting baseline or the other way around? Anyone have any advice?
