I recently started working on QExactive orbitrap for quantification of small molecules.
The sensitivity of analytes in the current PRM method is low. Also the baseline level is quite high in samples (~3*e7). Has anyone faced similar issues?
Also how sensitive is QExactive plus compared to QE.

Cannot say much to the sensitivity itself without looking ar you method optimization. Have you optimized Resolution, MaxIT, Target Fill and #Data Points per Peak? If you want a qualified answer, pls post method details and some sample chromatogram(s).
With regard to QE vs QE plus - from our experience very little difference in sensitivity, if at all, for peptide work.
