I have not personally used it, but I have been reviewing the literature in the modelling of the energy systems recently. There is a paid as well as a free version of this software as per your liking.

The Hydrogen Office in Methil, Scotland may be able to help with finding some information on this. They produce and store hydrogen from excess power generated by their 750kW wind turbine. This sort of thing is being addressed more often these days by economists and a lot of this stuff is found in the guise of CO2 literature (cost of damage from CO2). An easy example to find online would be "The Social Cost of CO2 from the PAGE09 model" out of Cambridge. Its harder to find things that compare options across technologies - i.e. wind versus hydrogen, in part because hydrogen and wind address different markets, and because of al the different routes to hydrogen. Rather than look at hydrogen or wind per se, look at transportation where they might intersect. For example look for studies like this one that also include a hydrogen option: Lifecycle Analysis Comparison of a Battery Electric Vehicle and a Conventional Gasoline Vehicle. (both of the qouted articles are found by googling prety easily).

James, I am comparing the combined force of wind and hydrogen, as demonstrated in Sean's answer, with the standard UK fuel mix. I personally do not agree with fossil fuels, and even hydrogen made from electricity (even if it is from a renewable resource) doesn't sit with me well either. Alas, the UK does not have the correct climate for bio-hydrogen production, unless we stick all the plant matter required inside and lit it artificially, which is going backward more than going forwards... but I digress, my plan is to find some framework that I can use for my wind and/or hydrogen systems as we already know where fossil fuels stand in UK policy - burn burn burn, apply some CCS here and there, but keep up the consumption! Renewable energy in general is getting more recognised, and the offshore wind sector is going to increase drastically by 2020 so its something to definitely look into! As for your point on the cost of damage for CO2, that is exactly where I'm going with my feasibility study - why continue to consume harmful energy sources when there are cleaner, sustainable, and eventually more efficient sources available? All dependent on this comparison of course...

Try the ExternE study. It was a 10-year EU study calculating the external cost of

energy technologies including wind and is used by authorities to set taxes and as part of cba. You need to add en energy costs but they are found elsewhere
