So I need to measure fluorescence of a highly lipophilic dye, while it is suspended in chloroform. We normally measure the fluorescence using a quartz cuvette and using glass to perform the organic extractions, but we no longer have access to a cuvette based fluorimeter, but we do have access to a plate reader that can measure fluorescence, but we would need a glass or quartz 96 well plate, are there any recommendations for this?

Quartz 96-well plates do exist. As you might guess, they are quite expensive. Be prepared to pay about $2000. Maybe you can find one in someone else's lab.

For fluorescence measurements using plate reader, you can use black walled polystyrene clear bottom corning 96 well plate. These plates are used specifically for measuring fluorescence.
