I don't think removing the preprint is the only option. Whowever considers your publication to be plagiarism is wrong (1) because it is self-plagiarism, which is something different, and (2) because they need to look at preprint policies first. I don't think too many journals have anti-preprint policies anymore. If the publication is something else (e.g. a thesis) one would need to look at the institutional policies, which might frown upon preprints. Your case sounds as if a mindless algorithm was at work and any person looking more closely would recognise the error.
I agree with Jochen Glaser . However, some journals seem to apply plagiarism checkers just formally, without going into details. There have been several similar requests here at ResearchGate during the last months from people who could not publish their paper due to this problem.
