My question concerns the solution for emptying a channel buffer in EC-Lab soft (BioLogic), but if I use "Repair channel" option, all data is deleted from a channel.
Is there a way of saving the data stored in a buffer, without their definitive lost.

You should pause the experiment and be patient. If the buffer isn't full you will not lose your data and the red colour'll change.

unfortunately, the solution with waiting untill empty buffer is problematic, due to the fact that I've waited 3 days for data to be registered in files, but not even 1 point left the buffer. So maybe there is another way to force the data transfer from buffer to files or is it a lost cause?
With repair the channel you can change the location/file name. If EC-lab has lost contact with the previous file/location it will not be able to empty. Any data that was generated after the buffer became full is already lost but renaming the file usually allows you to download the data. You'll have to merge your two data files together after the fact.
You can also try simply locking and then unlocking the channel buffer
