Suggestions and advice on this matter are welcome.
My thesis has to be article based, but what does this mean? I have no intention to just copy and paste all my articles and consider the job done. I would like to reorganise them and eliminate repetitions but in doing so I fear to rework all too much.. have you been in this situation what do you suggest?

You can use for this purpose some techniques:
1. Summary of results.
2. Charts and tables.
3. Analysis of authors' technical solutions.
4. Conclusions on controversial/interesting results of the articles only.
Then you do not have to redo and there will be no plagiarism

Hi Alessandra, perhaps, you could clarify better. Are you doing a research-based PhD thesis? Some universities allows individuals to abridge their thesis by incorporate their published works at the end of the thesis. Mostly, they will be the first author (even if it had multi-authored publications) in these papers. Are we talking about the same thing or different thing altogether?

Hello Seithikurippu R. Pandi-Perumal what you described is what I was referring to, sorry for the confusion.
In principle, I am "obliged" to use my published articles, on which, as you correctly say, I have to be the first author. The structure of the thesis can be decided by me with my team. It is not mandatory to go in order of publication, for instance, as long as the story I am going to tell is coherent.
As you may imagine any time you write an article, and if it is more all less on the same topic, as your PhD, it is normal to have more or less the same line of argumentation, right!? And on this is actually my struggle.
I think I will do some rework on each article and create a structure very similar to the one you suggested and Mary V. Seeman proposed.

First, chose a tentative title of your topic.
do the literature review - publish it as one or two review papers
Then you will have primary and secondary hypotheses.
When you test your hypotheses, you're going to get results, which are either positive or negative.
This will guide you through your research as well as your publication.
There should be no confusion or dilemma. Surely, there will be some overlap expected, however, that wouldn't prevent you to publish your work. When you write a detailed methodology paper and publish as the first paper; in the subsequent paper, you can always provide an abridge version of the methodology section and ask the readers to refer to the earlier paper.
