I am attempting to carry out a PCR reaction (hopefully building up to qPCR), to amplify a 100bp ssDNA that is bound to an antibody-bound steroid molecule. I was wondering if anyone has experience carrying out PCR on a template bound to another molecule. I would like to just directly amplify the ssDNA which is bound to the steroid molecule, but I am worried that the steroid may cause problems for the PCR reaction. If I need to strip the ssDNA from the steroid can anyone suggest a suitable method for doing so?
