Suppose I have a nucleotide sequence that codes for a particular protein. But I want to know what part of the nucleotide sequence encodes a specific region of the protein (for ex, residue 200-300. How do I find out which region of the nucleotide sequence encodes residues 200 to 300?
You can blast your DNA sequence using blastx to your protein sequence. Using NCBI blast (https://blast.ncbi.nlm.nih.gov/Blast.cgi). Paste your DNA sequence and check "Align two or more sequences". A new window appear and you paste your protein sequence in there.
