Are there publications/guidelines about methodologies for identifying critical areas based on stormwater quality? I am especially interested in methods based on GIS analysis and water quality sampling. By sampling I mean quite practical approaches that municipalities can utilize while trying to map critical areas for stormwater quality management, and with city-scale focus. I assume that a city-scale project has to start with a GIS analysis of critical areas and then, as a second phase, continue with a water quality sampling campaing(s) of selected sites.

here in Northrhine- Westafalia are many cities located with so called heavy-rainfall- concepts, maybe that will hit your questions about stormwater?!
The city Solingen has been awarded from the German Environment Agency (Umweltbundesamt) for the heavy-rainfall-concept. a) You could use GIS to assess areas for land use cover, identifying areas with high urban density. Or maybe some proxy like street density. The practical problem with this is that the impacts of stormwater are tied to the actual stormwater management practices and green infrastructure in place. That is, if a roof is directly "connected" to the storm drains, it will have a very different impact than if that roof runoff is say, directed to a lawn or rain garden or stormwater basin. This may require on-site surveys. If you have any maps identifying other likely sources of stormwater impacts --- like certain industries, large parking areas, confined livestock areas --- these could be considered.
b) One very useful tool that GIS gives you is the ability to identify drainage areas, draining to a specific spot in a river, based on ladn surface elevation. This can get complicated in urban environments where stormwater may move by pipes that don't follow the natural topography. This gives you a tool to associate your sample locations with the land cover and other land uses in the respective sub-watershed.
