To resolve this problem I have used a method whose details are in the publication attached, obtaining good results. This article is written in spanish but if you wish I can translate the paragraph of your interest.

Certainly you can make important errors (20% or more) if a single equation is used as estimator. The key question is to carry out independent calibrations for superficial layers.

I recently used this method to asses the effect of a plastic cover over the soil moisture and their evolution, (http://onlinelibrary.wiley.com/doi/10.1111/sum.12000/abstract), but the details of measures of soil moisture content in superficial layers are given in this attachment.
