I want to apply shotgun sequencing to DNA extracts from freshwater samples. I'm interested in the whole freshwater community (Prokaryotes and Eukaryotes) but am concerned that bacteria will make up most of my sequencing reads due to their high abundance (leading to an insufficient sequencing depth for eukaryotes). In that context, I was looking into what proportion of freshwater communities is made up by bacteria - but actually couldn't find satisfying information.

Is anyone out there who has experience with how much % of my sequences would be bacterial, and/or what proportion bacteria make up in freshwater communities?
