First, make sure that the assays worked OK, i.e. controls and the other reagents of the kits worked well as per expectation. If this is Ok, You might have hit upon a previously unknown variant/ genotype of the virus, which is a very valid possibility. In that case try to get the sample sequenced for further analysis.
