have you look at the related sequences link at the right had side of NCBI gene view?

what you exactly want to do?..................................you have to decided that which sequence you want to clustal with whom/? you have to choose the sequence from BLAST: Basic Local Alignment Search Tool AND collect your sequence from the data base.........which you dont mentioned. and also select the sequence/ sequences which you want to clustal from same NCBI BLAST search tool. Then you can use the software "CLUSTAL W" FOR clustaling...............comparing and also this software helps you for multiple sequence allignment. try it is very interesting.................really

Thanks for the answers but thats not what I am looking for (my apologies for not explaining it clearly).

I am looking for a tool that shows similar gene clusters/operons upon different genomes. What I was able to do previously was select a gene of interest, lets call it "Gene A", and with one click it would not only show the surrounding genes (Gene B, Gene C, Gene D) , more importantly show you different genomes with similar gene clusters/operons. ie gene A, B, C and D in sequential order.

This way you could quickly see lets say Rhodococcus, had a similar operon or pathway (rather than just a single gene) to Pseudomonas.

Contacted NCBI, and I was told they removed this functionality. So any alternatives would be great
