It sounds like you are dealing with "paleo subsidence". De-compaction curves will have to be made from well logs with good lithology and age control (including unconformities) up to the surface.

If you want to do a detailed structural restoration including paleogeography, you will need to de-compact syn-orogenic deposits as well as estimate erosion on the developing structural highs. In the Permian basin of the U.S., this would be focused on the Pennsylvanian and Permian sections (with two episodes of uplift/erosion in the central part of the basin).

Most paleogeographic maps with regional structural restorations have been done more qualitatively, it should be an interesting project.

The subsidence analysis is modeled in the Petromod software. Tops and age controls are based on well logs and previous publications. I also included information regarding to pelaowater depth and heat flow. Calibration using vitrinite reflectance data and temperature measurements are also included.
