The first thing to decide is whether you want to target DNA or RNA and then you need to decide what technique you wish to use. Some are more complex and difficult to design that others. Most of the methods are commercialized by companies that also supply cheap instruments to run the assays and will provide you with support for assay design. Please see the attached paper for a review on this topic. This will make it easier for you to make your choice.

As can be seen from the name, the amplification conducted under given temperature, instead of 2 or 3 levels of temperature program cylcings, and the result is to obtain chains with repeated target sequence, rather than independent taget sequences.

The one I'm familiar with is called NASBA. It's been around for a while. The quantitative aspect is limited, but it does detect target at very low levels.
