I think you should take a look at the language Modelica for describing dynamical systems. There are also good open source implementations like JModelica, see http://www.jmodelica.org

and Mark Tiller has also written a couple of books and one recent book is an e-book for free. http://book.xogeny.com

I have myself used this software to develop applications in biotechnology during the last 5-6 years. Can take some questions if you need.

Yes, actually you can build SD models in NetLogo. Also, as you know, NetLogo is perfect for discrite phenomena. Therefore, you can combine both.

Check the library for SD code examples.

It is possible using Stateflow and Simulink under Matlab

AnyLogic could be the best option to do this. It is a JAVA based flexible powerful software.

Also take a look at NetLogo to see whether it has this feature.

No problem :) Glad to help. There are some other free books, but I've used this one to teach modeling and simulation in the past and I think its the most accessible, partially because most of the models are also freely available as examples online, so even if the code isn't perfect, you can see the finished model and get a good handle on what might be going wrong.

I suggest Flexsim. It is enable to combine some dynamic simulation with S with discrete event simulation, but it has some limitation. because It focus on simulating discrete events.
