For QTLs generally, it is like qPH12-1 (q=QTL, PH=Plant height, 12= Chr, 1 = first from N side. Similarly, can we use gaPH12-1 or gPH12-1
I think, I will follow the logic as used for QTL nomenclature. For instance, GWAS loci identified on Chr12 and first from the top for Plant height will be gPH12-1.

Prof. Susan McCouch's article addressed nomenclature for the QTLs, but they have not suggested the nomenclature for GWAS loci. It will be more convenient if we can differentiate the loci identified with QTL mapping and GWAS approach. The same logic can be used for GWAS, by using "g" instead of "q" as in QTL nomenclature. For instance, GWAS loci identified on Chr12 and first from the top for Plant height will be gPH12-1.
