Which one is better to use as I have both color and colorless master mixture.
They're identical in performance, the color is a dye that lets you load PCR sample directly into gel for analysis without adding additional loading dye.
Recently I started using green colored mastermix, I liked it since it is one step less adding colour solution running the gels. Go for colour if price is not much different,

It depends on the purpose of PCR.
Ready to load master mixes (coloured master mixes) are generally for genotyping purpose and cannot be used for cloning and expression, or for
mutagenesis studies but these are excellent for colony PCR, since they are not affected by inhibitors.
Check your enzyme manual for application related information.
the two is the same in PCR but in the colorless master mix you need to add loading dye when you loading your sample for gel electrophoresis so the colored master mix can reduce this step
