I believe that your question can be correlated with my question, regarding the work of Robert Rosen (see the book Life Itself), where he questions the ability of mathematical systems to model living systems.

We might agree that to the extent models fit the behavior of physical phenomena, the our expectations vis-à-vis a correlation between model prediction and observed fact, even our acceptance of causal relationships associated with those expectations, then yes, mathematics represents a a meta-methodology.
