As per my knowledge, all the Journal guidelines mention Author names and affiliations for manuscript submission. Then how can an independent researcher with enough research credentials publish a paper?
If yes then which journals allow such practices?

Yes, indeed. Release from the stifling institutional affiliations is often the opportunity to publish work which will be read by a much wider readership and be far more influential than that generated in the closeted world of academia.
Many academics have been liberated by writing for a real world audience and some only became famous and influential when they did.
