How can we distinguish cells of the same morphology if they are from different species? I understand karyotyping can be done to distinguish the chromosome numbers, but are there any other methods?

I posted this question out of curiosity.
I wanted to know ,in general, if there are methods to understand if the cells extracted from an unknown source could be identified based on size, charge or some other factors...
To use PCR, I believe, we would require specific primers and working on unidentified source of cells would be a issue.
