I am planning to make a comparative policy analysis among India, the Philippines and Nepal. However, not much confident because of their dissimilarities in terms of population, economy and political system. Is it still possible to do comparative policy analysis?

Comparative analysis doesn't depend upon similarities among states rather it goes with dissimilarities. Although India, Nepal and Philippines's economy, population and political system varies but you can conduct a comparative research.
Most important thing is your concerned area of research, it should be present in all states.

Yes, the key is a "most different (or dissimilar) system" approach, as explicitely mentioned by Aliaksandr. I would add the following: Make sure that the different cases have in common the same dependent(!) variable.
A true comparative analysis is possible only if the subject is not countries, but some abstract entities (ideals and norms). Since the targets of the countries are different (at least for the USA, Europe, Russia, China), but the possibilities for comparison are limited only by quantitative indicators.
When solving a problem, you must have the intuition of the answer in your mind and start with the schema.
