i found that the promoter region located far of TSS more than ~ 2000 bp, what did mean?
By definition, a promoter is located close to the TSS. Is it possible that you have located an upstream activating sequence/enhancer?
I agree with Uwe Borgmeyer. You may check the sequence located downstream of a promoter for the presence of TSS.
Did you find the TSS with an algorytm or it is annotated in a genome database?
i obtained the sequence from its Acc. No
and when i detect their regions , i found that the promoter region near to the end of the gene
If you are still struggling with your results, you better give some more information. Where and how did you detect the promoter? Are you talking about a eukaryotic gene? ...
It is possible that a database (es. GenBank) doesn't report any annotation of an untraslated exon (and the relative intron). In this case several TSS could be present in the sequence. Use analysis tools such Softberry (http://www.softberry.com/) or Transfac (http://www.biobase-international.com/) and look for a multiple TSS or other promoter elements
