I would like to ask what type of input data do these commands require. I am a little bit lost in the Phylonet manual. Is it possible to construct phylogenetic network in Phylonet using data such as allele frequencies, genetic distance matrices, or trees generated in, for example, Phylip? I have tried bootstrap trees but cannot use calculations such as -recomp, -riataHGT...
