SEM provides measuring the under cuts these lines the sides and Atomically resolved height information
SEM has a large depth of field: Ability to image very rough surfaces
With AFM one can measure the structure nondestructively, but without details on the sides
AFM can provide 3-dimensional information of the surface though SEM only gives a 2-dimensional image.
Although SEM can be used only for imaging, AFM can be used to manipulate the molecules in addition to imaging.

In addition with the feedback you previously had, you have to also consider that polymers have a low conductivity and you may be forced to coat or sputter your samples when using a SEM; which can sometimes alter your results. Using both techniques is a good strategy to correlate your results and increase the amount of information obtained from your samples.
