Alleles are different version of the same gene. For one example, sickle cell anemia is caused by any one of several mutant hemoglobin alleles in humans. A haplotype is any combination of inherited traits, or genes or genetic markers. With many DNA analysis techniques, such as sequencing, SNP analysis, AFLP, etc it is possible to measure DNA differences and show how related two samples are, without necessarily knowing which sites are being analyzed. For example forensic analysis can tell if DNA at a crime scene came from a specific man or woman. It can also be used for paternity testing or estimating heritage.
