When I record the macro using the auto function it automatically sets the coordinates and dimensions (x,y,w,h) to pixels rather than cm, even though I have set the scale with cm. This is no good to me, because in each image the scale is different, so I need the macro to conform to the actual scale of each image. Thanks in advance.

Here you can find a complete list of the built in macro functions of imageJ.
you want to check the imageJ macro function:
- getPixelSize(unit, pixelWidth, pixelHeight);
It will return you the values which are set in the image. Make a simple function pixelsToCm(pixVal); and enjoy! :-)
FYI: To set a scale in a macro you run the following command:
- run("Set Scale...", "distance="+distVal+" known="+pixVal+" pixel=1 unit="+unitName);
with the desired values for: distVal, pixVal, and unitName
