I have seen that both yeasts and filamentous fungi are used for biochemical production in cell factories systems. I am not sure about the differences between the two systems, I mean, are fungi able to produce more complex compounds or are there other reasons? It would be nice is someone could help me to understand it. Thank you so much in advance
Maybe not more complex, but different products. Specific enzymes or metabolites may be found in larger quantities in specific strains. Penicillin for example is a product of specific fungii. So, your choice of organism likely depends on your product. Unless you can feasibly genetically engineer a completely different organism to do the trick you want. There are benefits of working with (unicellular) yeast/bacteria over filamentous organisms of course, considering broth rheology for example, so it may be that more and more the host is tuned to suit process conditions; but for now the product is mostly dictating and process conditions need to be tuned to suit the host.
Yeasts are Unicellular and Fungi are filamentous.
Yeasts mainly produce alcohol and carbon dioxide through fermentation.
Fungi produce variety of metabolites which depends on the kind of fungi involved

Fungi which multicells and filamentus organisms have produced different products , secondary metabolites and specific enzymes more than yeasts which unicells organisms and have no hyphae , also that depends on media types or substrates and fungi types , therefor the choosing depends on the kind of the product that you want.

1. both yeasts and filamentous fungi are all fungi, with the obvious colonial and cellular (microscopic) morphological differences.
2. Selection of a fungus as the workhorse is based on a few (combined) requirements for the production of something with the recombinant host, e.g.:
a. Proteins (e.g. antibodies) or enzymes for human use. The used yeasts generally have the GRAS status and are of good options. But it does not mean filamentous fungi will not work well, e.g. for the production of synthetic meat, Trichoderma has been used for one of the reasons that it can secrete proteins/enzymes extracellular potently. And this will benefit the downstream processing besides its high yield.
b. Functional secondary metabolites. Filamentous fungi are of high priority because they (wild types) are very versatile in producing secondary metabolites and for engineering, some pathways of the host may be redirected and used to produce the designed metabolites. But yeast can also harbor a gene cluster to produce something.
The selection of a host (including bacterial as well) depends on the properties of the host itself, the introduced individual genes or gene clusters for the products (proteins/enzymes/metabolite) to be produced, the cost of the process, the types of media which the selected host can utilize well and etc.
