It depends what type of objects you want to measure.

You can consider using an ultra short range radar sensor - examining phase shift of returned signal on different recieve antennas.

There are some accessoiries available for handing that type of gauge. Please ask your colleagues at the mechanical workshop of your institution for that. They are familiar with such things. Most propoably they have got such a gauge. It is standard equipment in a precision mechanics workshop. At least they should be able to provide advice for that type of gauge and/or even for your measurement task.

You can also consider using laser triangulation device to measure such distances. Depending on the reflectivity of your surfaces, you can use different sensor heads.

If the shaft is made of electrically conductive material, I'd suggest eddy current distance sensors. I've seen the application with those sensors for measuring the air gap in magnetic bearing control system
