It depends on the nucleic acid you were targeting in the first place. If your AB binds a DNA-associated antigene, RNAse might work, if otherwise vice versa.

My antibody does not bind Nucleic Acids - but the antigen co-precipitates with nucleic acid.

It is possible if you have enough and pure nucleic acids, you have to try it.

Do you know which nucleic acid is bind to your antigene? Or is the purpose to indentiy the type of NA?

I have to identify which nucleic acid it binds.

Well then, you should apply DNAse and RNase, respectively, prior to RT to see what kind of NA you have.
