I have ITS(4+5) sequences and RAPD fragment patterns. I have 17 L edodes strains,it's difficult to select a strain to perform transcription analysis?

How to select a strain based on ITS sequences and RAPD Fragment patterns for transcription analysis in L. edodes ? The strains are very closely related showing very small sequence differences and the electrophoresis shows almost similar fragment patterns
