I designed two primers from 3 UTR region of the gene to check the gene expression in wild type plant and this 3 UTR region is not present in transgenic plant gene but bands appeared in transgenic plants, not in wild-type plants its means results goes reverse what is the reason please anyone clear it. thanks
From the limited information you provided, the simplest explanations are:
1) the RNA samples are mislabeled
2) the plants are mislabeled or misidentified.
3) the primers were designed from the incorrect target sequence
4) the RNA is processed as to remove the UTR from the wild-type plant (but I would suspect this not necessarily the case).
As James mentioned, it would be good to have some detailed information!
