For theoretical biostatistics, try Coursera's Biostatistics boot camp 1 & 2 by Dr. Brian Caffo, they quite thorough. Materials related to these courses should also be available from the Johns Hopkins' website.

A realy good book for R beginers in general (not just ecology): "Discovering Statistics Using R".
In what concerns ecology, "Numerical Ecology with R" is a good reference.

I liked the Cryer and Chan's (2010) text Time Series Analysis: With Applications in R. Yes, the book has many equations and proofs, however it also has good appendices with complete samples of R-scripts. It's excellent for learning time series analysis methods.

They use MATLAB, which you might want to consider.
