I am designing a microfluidics device for PCR. I am wanting to order PDMS for the substrate, however am unsure on which varitation of it to order?

There are many different terminations of PDMS , hydroxy, amine etc.

Does this affect the final chip? Unless I plan on using the functional groups will it even make a difference?

I think you can buy Sylgard 184 (Dow Corning), it should not affect your PCR in normal conditions. There is also an option for the perlene coating on the pdms surface for the PCR chips, but that's not necessary. If you want to have a hydrophobic chip, the kits are available to make hydrophobic pdms chips.
