Generaly saying, analaysis/modeling of rectangulare/square microstrip patch antennas may be achieved throughout trasmission line model. However, a modifications in shape of the patch by doing a slots or by inserting a PIN diodes in it for reconfigurability rurpose will definitly make the transmission line model I think not useful any longer.
So How reconfigurable microstrip antennas would be modeled/ analysed?
Is it enough to use HFSS or CST for exemple to achieve this issue?

All re-configurable can be done by using PIN diode, and I know once researcher work re-configurable by using CST and I think he used ADS also to analysis and model.

Maybe you can study from finite element textbook which can transform boundary condition problems into algebra problem because study with textbook should be cheaper than expensive software. The PIN diodes have equivalent circuit but if you use exponential current the solution is iterative until it reach convergence
First the best simulation tool is Ansys HFSS.
The antenna and the transmission line must be matched.
The TL characteristic impedance should be 50 Ohms because all the measurement tools and the electronic cards are matched at this impedance.
It is better to start to study the microstrip antenna and his different types of feeding before starting your design.
With HFSS, you can optimize your design by using the parametric option.
The PIN diodes are modeled by a lumped port.
Actually best result in planar structure analyze performed by Sonnet software. In your case when used embedded ports for simulation PIN as S-parameters) CST and HFSS take approximate result that not matched to real.

Analysis of re-configurable antennas is similar to the patch antennas approximate approaches. But, when the switches made ON and OFF then the analysis is going to vary (Here, we get two different types of solutions when switches are made ON and OFF). In case, when two different copper layers are connected with each other interns of diode (say Diode is OFF ) then parasitic effects will occur.
