I'm working with data from mouse brain tissue that was analyzed with mass spectrometry. This data was from nearly 2 years ago and its annoying that many of the UniProt accessions dont match and dont return in Gene Ontology tools...
Is there a way to update an already prepared data?

On UnprotKB site,

you can see an option
"ID mapping". This tool allows you to enter, in a field, many many IDs from your original list. Once your list is in the box, you can choose from the pull down menu at the bottom, the origin source of your IDs/accession numbers. On the pull down menu to the right of the page, you can specify what database you would like to re-map or Id your listed proteins.
After you submit, it takes a while for the tool to find matches and a successful attempt will result in a link, under ID Mapping that you can click on and find your updated Gene IDs, protein names etc.
