I have synthesized silver nanoparticles using sodium citrate as reducing agent. I have carried out XRD characterization by drop coating colloidal solution on the glass substrate ( since yield in powdered form is insufficient for XRD). But, I am getting peaks corresponding for silver oxide nanoparticles due to oxidation. How can I overcome this issue?

Ag NPs are not converted to silver oxide at short time.
I think you probably did not completely reduce silver oxide to AgNPs. If you want to see if reduction of silver has been done completely or not, please take few drops of the suspension put in a test tube and few drops of diluted NH3. If the suspension changed to clear solution that means you still have Ag2O because reduction was not performed properly.
In my answer above , the test is : take few drops of the suspension put in a test tube and add few drops of diluted NH3. If the suspension turned to clear solution that means silver oxide has not been reduced to Ag NPs. You might know that in most cases of preparing AgNPs, Ag2O is first produced and then in the presence of reducing agent gives AgNPs.

The problem is not performing XRD or some bizarre effect of X-ray irradiation, but lies in the inappropriate synthesis of Ag NPs. Oxides are the most comon impurities present in metallic nanoparticles; and removing them demands shear optimization of the synthetic method. As per XRD is concerned, drop casting gives pretty good result.
