Hi Noshia,
I would recommend using RNA-sequencing to look at gene expression. Using this method, you can look at all genes as compared to a more bias, selective approach such as qRT-PCR where you are targeting specific genes. Using RNA-sequencing, you can look at the expression levels between fertilizers and between pre- and post-fertilizer applications.
