I have water table depth (measured from soil surface, it is in positive numerical value) data and I want to input that data into HYDRUS 2D. My domain has Atmospheric Boundary in the top. Can I directly enter data or should have to do any calculations ?

yes you can use your piezometric data as variable pressure condition at the lower boundary of your domain. Considering L being the depth of your domain, and z(t) the depth of the water table (both positive) h(t) = L-z(t) will represent the variable pressure condition for the lower boundary

As far as I'm aware, yes, you can specify the upper boundary as atmospheric boundary condition at the top soil, e.g. from the watertable to the top soil -150 cm. The lower boundary can also be specified as constant head e.g. +3 cm water head which is positive head. In this case, the water flow starts moving upward in the form of capillary action.
I'm not sure whether my explanation is clear.
