How to simplify a mathematical modeling of complex biological system

Dear Colleagues,

I am modeling the bone remodeling process and trying to take into account the complex physiological process, but the process presents too many parameters (such as different interactive signaling paths). Can anybody give some tips on how to simplify the modeling, or more generally, how to model the complex physiological process in a simple way?
