Processes, information feedback, policy and time delays are the important elements of System Dynamics modeling. Boundary setting is equally important component in SD modeling given the fact that endogeneous and exogeneous variables are determined based on boundary only.

I think the boundaries have to be set according to a problem you are trying to solve. SD is a discipline where the modeling should be problem oriented - analysis of the problem and its' symptoms should help you with that.

A good question...
Actually it's always a free decision. Assume you study French society and economy in the XVIII century. You are a historian, not ecologist or geologist.
But then you have: eruption of a giant volcano on Iceland -> dust in the atmosphere -> low crops for a few years -> famine -> social unrest -> French revolution.
So finally everything interacts with everything :-)
But for practical reasons we set boundaries anyway.
Probably too late for this answer... but this manuscript was quite useful when I was trying to define the boundaries of a system dynamics model I was working on.

You can find the answer this is the Sterman's book "Business Dynamics."
Your boundary should be relevant to your research question(s). This means tha your system boundary can answer your questions properly.
